Tony Eliagwu gave Yobe Desert Stars the lead in the 39th minute, while Shuaibu Adamu doubled the advantage with a header six minutes later.
Rahman Olanrewaju pulled a goal back for Gombe United five minutes after the break.
Remo Stars and Lobi Stars have earlier booked their place in the main tournament.
On Sunday (today), Rivers United and Bendel Insurance will battle for a South-South ticket.
Kano Pillars and Katsina United will also fight for the North West slot.
The Mobolaji Johnson Arena, Onikan, Lagos will host the Super Eight finals from June 9 to June 16.
